can you point any particular action after which this happened? Like deleting and re-adding Outlook account?

Anyway, if you haven't made any custom saved searches that you want to keep, you can delete the file navigationtree.xml in the data folder and then upon start of X1 the tree should reset to it's defaults. If you want to not lose other saved searches, you can open that file in a text editor, locate the duplicate lines and delete just them.
